Options —–> MultiPlayer options —–> Chat : Shown / Commands only / Hidden

Check that, maybe your Chat options are hidden

If it was hidden though why would he be able to see people talking in the end or nether and why would it affect the commands to the server? Maybe its something with your account or it is a bug

    Alright, it’s a bug.

    I’ll tell borncorp about it.

I helped someone already with this. You might need to replace your .jar file. Try that.

Can you see private messages in chat in the main world?

I had the person wait until a restart, but don’t log out when it says “Server restarting, log out or you may lose your items.”

Instead, empty your experience and inventory and wait for the server to restart, in case you DO lose your items. This should fix your chat, it worked for someone else that had this exact problem.

If it doesn’t work, try reloading a new .jar file. Something might be messed up.
